I present algorithms and data structures for modeling proteins, which are macromolecules responsible for chemical reactions in living cells. Protein function is intimately linked to structure; we leverage this relationship to engineer biology. We develop algorithms to sample structural changes, and model design as a combinatorial optimization problem to minimize a physics-based score function.
